This was my first ProtoMol WU with version 25 of the core. It got to around 38% and had a weird error. I thought it was because I closed it and then restarted it but the new ProtoMol WU I have has no issues with restarting mid WU.
Not sure what a DCD file is, but however that was bugged seemed to have made this a possible Bad WU.
I don't think so. The 1 or 2 times in the past that I had accidently tried to run F@H when it was already running I'd always get a popup box telling me F@H was already running.
I did have a few instances where it said it couldn't clean up all the files when a WU completed in the past couple weeks if that could be the cause?
I've hade that error message when I've not closed down properly or the core was n't finished closing down when Windows decided it could n't wait. See this post http://foldingforum.org/viewtopic.php?f=19&t=14931
I assume the core thinks it's still working or paused when it's started again.
I support John_Weatherman's suggestion. ProtoMol has a problem with certain shutdown scenarios and can remain running when it shouldn't. That's a known issue and there is no fix yet.
As long as I'm not the problem I can be patient lol. Is it better to shut down the client before restarting windows or does it not matter as long as the client isn't paused? I think I've done one or the other depending on what I was doing when I restarted Windows.

I won't disagree with you, but if the core keeps running after you shut down the client, Window will still have to kill the core so maybe there's no difference until the bug is fixed.
Luckily I'm doing a b4 core WU now and using ctrl+C to close down the client gives the following without a problem on restarting (not as a service though)

I would guess that when closing down Windows, the core pauses to check that you're not just changing users or logging out, then the core is continued "paused" until it finally gets to save to disc and then closes down.
I've never used Ctrl+C to close actually never even thought of it. I don't use that shortcut much, but I am using the same client as you I think. CPU 6.23 non service client.
Well I had it again but this was with shutting the client down before restarting. I'm just going to let windows shut it down and see if it does anything different. It had the same error and sent back what it could before grabbing another WU.

I never had this problem with version 24 of the core. Unless I was just one of the lucky ones who it just never happened to before the core was updated to version 25.
I close it down by right clicking on the F@H icon my my system tray and going to quit. It's how I always did it along with closing down all windows and excess programs before restarting.
Just a side note when I went from 6.03 to 6.23 I just ran the installer like I was told instead of uninstalling 6.03 first. Not sure if it matters I was told you can just run the newer versions of the same client, without having to uninstall first.
