If you are using version 7.6.x you can also use an app called HFM.

I've seen that a few times myself. I have no idea what causes it, but usually it's not taking place quickly but more towards the the middle to end of the timeout time.

I believe I have only seen clock skew from the system sleeping. Besides a system sleeping, I have seen clock skew reported on a machine that had I/O stall. Sometimes the client hangs up when updating, usually restarting it will solve the issue. In some cases a full system reboot is needed.

There are a number of things which can impact points, but the luck of the assignment server alone can be a big factor at times. I have no help to offer, but if the differences were that excessive I would think that nobody would want to run Win 11 at all for folding. Most feedback I've seen seems to indicate that it works just as well as Win 10.
